Guys, I notice that syncing with iTunes with a lot of (50)
FastPDF documents takes a very long time - many hours. This is due
to the backup phase where the FastPDF documents are backed up (if
you delete the FastPDF documents, the sync goes very fast). Are you
working on this? Is there a workaround?

It's very strange.
How much does they measure in MB?
Are you using a beta iOS 5 version and WiFi sync?

Could you please report the full iOS version and the device
name/version (iPhone 4, iPhone 4GS, iPad, etc)?

iOS 4.3.5 on iPad (original) 64GB serial GB022CZ0Z3A
Windows 7 (with all latest updates) on a Sony Vaio Core i5 laptop. iTunes 10.4.0.80
It is definitely something to do with the number of PDF files. When I reduce the files from 50 to 3, it backs up in less than 10 minutes.
